Abstract
Penelitian ini dilaksanakan dengan tujuan untuk menganalisis kekerabatan dan keragaman genetik ternak lokal di Indonesia. Penelitian ini telah dilakukan pada bulan Oktober sampai Desember 2018 di Laboratorium Reproduksi, Pemuliaan dan Kultur Sel Hewan Puslit Bioteknologi LIPI. Materi penelitian berupa sapi yang diambil darahnya sebagai sampel. Pengambilan sampel darah sapi Peranakan Ongole dilakukan di Tuban, Jawa Timur dan koleksi sampel darah sapi dari LIPI berupa sapi Pesisir (Sumatera Barat), sapi Pasundan (Jawa Barat), sapi Bali (Nusa Penida), sapi Madura (Madura) dan sapi Sumba Ongole (Nusa Tenggara TImur). Masing-masing rumpun diambil 12 sampel dan semuanya berasal dari peternakan rakyat. Metode yang digunakan adalah studi kasus dan laboratorium. Analisis mtDNA menggunakan gen Cytochrome oxidase I (COI) dengan primer forward 5’TTCTCAACCAACCATAAAGATATTGG-3’ dan primer reverse 5’TAGACTTCGGGGTGTCCAAAGAATCA-3’ dan gen NADH Dehydrogenase Subunit I (ND-1) dengan primer forward 5’AATGGCCGCACGAGGGTTTTA-3’ dan primer reverse 5’ATGGAGCTCGGTTTGTTTCTGC-3’. Amplifikasi gen menggunakan metode Polymerase Chain Reaction (PCR). Hasil Produk PCR yang telah diamplifikasi dilakukan analisis sekuensing di laboratorium 1st BASE, Malaysia Hasil sekuensing kemudian dianalisis menggunakan software MEGA 6.0 untuk melihat keragaman genetik dan hubungan kekerabatan. Keragaman genetik gen COI pada sapi Pesisir memiliki 25 SNP, sapi Pasundan 39 SNP, sapi Madura 23 SNP, sapi Bali 24 SNP, Sapi SO 8 SNP dan sapi PO 33 SNP. Untuk gen ND-1, sapi Pesisir memiliki 43 SNP, sapi Pasundan 41 SNP, sapi Madura 30 SNP, sapi Bali 27 SNP, sapi SO 22 SNP dan sapi PO 41 SNP. Berdasarkan hasil analisa hubungan kekerabatan menggunakan gen COI, sapi Bali dan sapi PO dan sapi Pasundan berada dalam satu klaster yang sama dan memiliki jarak genetik yang jauh dengan sapi SO, sapi Pesisir dan sapi Madura di klaster yang lainnya. Berdasarkan hasil analisa hubungan kekerabatan menggunakan gen ND-1, sapi SO dan sapi Pesisir berada dalam satu klaster dan terpisah dari keempat rumpun lainnya yang berada dalam satu klaster.
English Abstract
The aim of this research was to analyze the genetic diversity and relationship among Indonesian native cattle. This research was carried out in October to December 2018 in the Laboratory of Reproduction, Breeding and Animal Cell Culture in the Research Center for Biotechnology- LIPI. The material of this research used 6 breeds of local cattle from 6 regions, namely Pesisir (West Sumatra), Pasundan (West Java), Madura (Madura), Bali (Nusa Penida), Sumba Ongole (East Nusa Tenggara) and Peranakan Ongole (East Java). Each breed was taken 12 samples and all came from traditional farms. The method of this research was case study and laboratory. The genetic diversity and relationship among cattle breeds was investigated through mtDNA especially the Cytochrome oxydase I (COI) and NADH Dehydrogenase Subunit 1 (ND-1) genes.The Polymerase Chain Reaction (PCR) was used to amplify the targeted genes. The primers that were used in this study i.e. F: 5’TTCTCAACCAACCATAAAGATATTGG-3’ and R: 5’TAGACTTCGGGGTGTCCAAAGAATCA-3’ (COI gene) and F:5’AATGGCCGCACGAGGGTTTTA-3’ and R: 5’ATGGAGCTCGGTTTGTTTCTGC- 3’ (ND-1). The sequencing analysis was conducted in the 1st BASE laboratory, Malaysia. The sequencing results were analyzed using MEGA 6.0 software to discover genetic relationship and diversity. The COI gene in Pesisir cattle has 25 SNPs, Pasundan cattle 39 SNPs, Madura cattle 23 SNPs, Bali cattle 24 SNPs, SO 8 SNP cattle and PO 33 SNP cattle. The ND-1 gene in, Pesisir cattle has 43 SNPs, Pasundan cattle 41 SNPs, Madura cattle 30 SNPs, Bali cattle 27 SNPs, SO cattle 22 SNP and PO cattle 41 SNP. Based on the COI gene sequence analysis results, Bali, PO and Pasundan cattle were in the same cluster and were distinct from SO, Pesisir and Madura cattle in other cluster.
